If you're buying a used boat privately, how can you check if it has been paid for by its seller?

I live in Canada. I've heard of stories where there has been a lean on the object being sold and the buyer looses it because the seller was not honest.

Ask to see the current registration. He\she should listed as owner or leinholder, not just registered owner.

if the seller has a clear title for the boat you should be safe

It should have that information on the title
