Actually Ms Hotrunner at the bottom is closer than a lot. It is for several reasons. Yes, to hide their identy because The original ninja lived as regular people (peasants) in a given area and did not want their identity know. More reasons, When stealthing, they realy did not want a glimmer of anything to betray their position (teeth), During the very cold in Japan it also hid their breath (smoke) in the cold. the final reason, they wore the same color head to toe including gloves and boots. When fighting and when they were delivering a punch or a kick, everything the same color would hide some strikes as they were fighting. They were able to sneek one in , as it may be.

For all their popularity in America, ninja were loathed and despised by the Japanese people. They were Shadow People who's identity was concealed, and their primary method was assignation by any means possible, not unlike Al Khiada!
The mask was part of that want to conceal their identity. Keep in mind that until the Ashi Kaga Period Japanese men were clean shaven unless they were old Buddhist monks or Yama Bushi. That changed when certain clans started hiring mercenaries who were paid by the nose. At first they were paid by the ear, but to turn a profit some un-ethical thugs turned on women. A man could be identified by facial hair so the newer nose job, which included the upper lip came to be a cause for samurai to wear mustaches. Hence even showing the lip area was a slight giveaway for a ninja not to mention that they also worked with poison-gases!

Covering their mouths is a shallow attempt to conceal the smell of their breath from pirates. Pirates are able to smell ninja breath from well over 2 miles away (with no wind). Ninjas fear only one thing in this world- pirates.

Also there was Naruto episode going into why, though, the episode never revealed anything.
Also, in Naruto Kakashi is really the only one who covers his mouth.

I think it's because the sound of their breath. When they jump up and down and everywhere, they might pant a lot which kind of spoils their identity to be quiet. This also helps them be silent.
I'm not sure... but that's my thought. I don't watch too many ninja shows/movies, so I'm not complete.

Traditionally, Ninjas cover pretty much everything on their head, except their eyes (they gotta see!). And yeah, this is to keep anyone from identifying them.

ninjas are awesome! i want to be a ninja. i took tae-kwan-do for a year or so and i want to get back in it. i hated it at the time but now it would be freaking awesome :)
