That is a very well thought out question. You are truly seeking enlightenment, and I feel that soon you will find it.
The shortest and simplest answer is this: Just as I teach my children how to turn the light on and off in their room, or teach them how to turn on the hot and cold water, so does religion teach it's followers how to USE the system, rather than bog them down with HOW it works.
I do not tell my children, and they do not need to understand, all the complexities of where electricity comes from, or how modern plumbing works. It is sufficient that they can use the tools at their disposal. I care about them, so I want them to be able to USE the system correctly.
Now, a more detailed explanation would be: When you learn how to drive a car, there are many things you must do correctly to safely drive. Judging distance, maintaining the correct speed, watching for hazards, other drivers, pedestrians, etc. Plus you must know how to work the equipment, monitor the gauges, etc. It is more than enough for a new driver to learn all of this, without having to understand how an internal combustion engine works, or the gear boxes, hydraulic systems, electrical systems, cooling systems, etc.
So, as a Christian, I was taught how to USE my subconscious through prayer and meditation, affirmation, etc.
The subconscious is a system so powerful and so complex, that unless you devote your life's work to studying and understanding this one thing, it is doubtful that you would ever gain much from knowing more about it, because very few people ever maximize the potential from the most common ways of tapping it, namely prayer, meditation, affirmation, etc.
But, as you suspect, there is more to know. Much more. What, specifically, do you believe that religion ought to be teaching about the subconscious?

One reason why religion does not mention the idea of a subconscious is that we really did not have such a concept of the subconcious until Sigmund Freud came along.
You're quite right that so much of our learning, insights, creativity and intuition come from material that is being processed in the unconscious mind.
Recognizing this, some Christians now work with the concepts developed by Carl Jung, a student of Freud's, drawing on Jung's ideas of archetypes and symbols that are part of the collective unconscience in order to find greater understandings of how God or the Spirit may work with us through our dreams, coincidences and synchronicity.
While it possible that some aspects of prayer do operate within the realm of the unconscious or collective unconscious, other experts look towards quantum theory to explain the mechanism through which prayer operated through nonlocal phenomenon in subspace.

No one knew about the conscience or subconscience, Id, superid, and ego. This didn't arrive until the Freud era. How can religion relate in these terms when the Bible was written centuries ago.

The word "subconscious" exists only as a social construct that was invented long after all of the world's major religions were constructed.
Therefore, "subconscious" cannot be the means by which prayer "works" as it is fiction and exists only as a hypothetical construct. Anyway, there is no sound empirical evidence that prayer works.
You are drowning in a sea of constructs that have no referent to actual events or things, I'm afraid. When you learn to distinguish constructs from events questions such as these become unnecessary.

The existence of a subconscious was only made known by the advancement of psychology. I guess that'll be becaause there was no study of psychology in those times. What do u think.
And i do not think that's how prayers work. Your prayer is answered because you have faith in the unseen, not because u have a subconscious. Did u miss Philosophy lessons ur whole skl life. lol. sorry abt that last line.

Hindu way of life is dedicated to the promotion of consciousness which vividly analyses the subconsciousness in its treatise by Patanjali entitled 'Yoga Darshan'. Other organised religions are conspicuously silent on this important aspect. I fully agree with you.

To me the subconscious mind reflects our spirituality or soul, it is our conscience and our heartfelt emotions, and where our gut feelings come from. It's the part of us that meditates and sends out prayers. It's the part of us that is intuitive as well as imaginative and creative.

u must know that religion means discovering oneself first,with out self explorationit is difficult to go thru sub concious mind or even beyond that,this effectiveness can only be experienced thru deep meditation and need't reveal such gained experiences to every body,yeah,this is very much divine,thus secret for non meditators only.thus go with in urself and experience the real truth.
