I'm a christian, and I know my parents are in heaven...but their bodies I'm sure are rotten by now. Atheist just rot... period.

My parents are alive, but I see the tilt of your question. Frankly, I think these passage by Issac Asimov describes the situation well:
When the bricks of a house are taken down so that not one stands on another any longer, where is the house? When the tree is cut down and made into lumber, where is the tree? When the wave has struck the shore and the waters fallen back, where is the wave? When the candle is blown out, where is the flame? When the ball is done, and all the dancers have made their final reverence and headed home, and the hall is still and dark, where is the dance? A person is like a house, a tree, a wave, a flame, a dance. We, too, are a part of this world, and like all the things of this world, we do not last forever. We end, and then we are gone.

First, they had gay sex. Then got married (homosexually!) on a church roof. Then they read, "On the Origin of Species..." by Charles Darwin to each other. Next they didn't start a war but they did treat others with respect while saving an animal from being shot by a Neanderthal hunter. They were finally laid to rest in a equal-opportunity hole in the ground, to rot away.
Just kidding. They were cremated and floated into Sean Hannity's eye to give him an eye infection.

Well, I'm not an atheist. I'm an agnostic. I personally believe they do rot. However, my father was cremated so there was no rotting involved. Just his ashes barried in a box in the ground. Nothing more, nothing less.

Well, my parents are alive for time being. My maternal grandmother is dead for a decade and "rotting in the ground", as you say. I would view it the same way when it's my parents' time. I don't believe in the afterlife, so the soul dies with the body.
I have made my peace with that.

I am not an Atheist but I think many Atheists believe that the energy that we call souls is released into the universe and hence we become something else.A possible evolution to a higher plain of existence.Not really heaven.Just a different existence.

My parents have never died, thankfully. But your body rots away, and your soul goes to either hell or heaven. Accomplished of course on how you live your life.

Why this kind of quetion?
Flesh is rotten, the spirit goes to the light from where departed before. If his/her life was not enough to reach ii. Wait another tour of duty until you are ready to return to it.
An atheist has to recognize the existence of the light only( God). It does not need Al Quran, Bible or Torah or any intermediaries.
The only real relationship is between every spirit and God, nothing else matters.
