Can you give a little bit better description?? Like clicking when hitting the floor or clicking like there is a broken bone and when he moves to itch you hear a click?? Please be more clear so I understand and can hopefully Help You better

Might be a issue in his knee? Often when dogs have patella or cruciate ligament issues,, they will have a audible click when walking or flexing their stifle..
Does he have (vet mention) luxating patellas?
A vet would be able to palpate his rear legs,, and in most not all cases feel if there is a issue in this area.. this is particular exam is generally not done during a routien physical exam unless there is a question about lameness in the rear,, Might be good to have him checked..specifically for this issue on the next visit,, if this is the only symptom.. and the dog is not showing discomfort,, if limps, holds the leg up when running or showing other signs of discomfort.. a sooner visit would be a good idea..
could also be just his nails hitting somthing too

probably his nail clicking together. My Dalmation does the same thing.
