do i update my ps3 40 gig on the system or on the website?

More stable way is to download an update from the website. This way you make sure, that there were no mistakes during a download.

Connect it to the internet, and it'll check for updates. If there are any available, it will update. The only thing you need to worry about is not shutting the system off or unplugging it while it's updating.
