The name.
Seriously, they renamed the Zephyr the MKZ after a year just because they thought it was a better name. Actually, it has to do with Lincoln's new nomenclature system.
They are the same car.

No, except the MKZ has more power than the Zephyr, and the new 2008 MKZ's now have more bells and whistles than the MKZ's and Zephyrs two years ago. Also, what does Mexico have to do with quality issues? I mean come on, what are you ten years old?
Here are the recent quality stats of the MKZ: http://autos.yahoo.com/lincoln_mkz_fwd-ratings/;_ylt=AmF67vQAA8sB5FQDG_48eAlE74h4;_ylv=3
So now the answer above me has been proved wrong.

No differance except model year. Keep in mind that this car is built in Mexico! So quality is an issue. If you really want a Lincoln stick with the proven Town Car.

They are one and the same. But I would suggest you build a Cadillac CTS instead. It's RWD and it's designed on the world famous Nurburgring. The CTS is simply fun to drive. You can check out the review by Edmunds at
http://www.edmunds.com/insideline/do/Drives/FirstDrives/articleId=101188
The CTS has a longer wheelbase than the BMW 3 Series, hence large rear legroom, yet it's as fuel-efficient as the MKZ. You can check out the fuel efficiency at http://www.fueleconomy.gov/feg/findacar.htm
Soon there will be a CTS mild hybrid and a CTS coupe too. It's simply exciting! :)

Lincoln and Cadillac are changing everything to letters. Towncar and Navigator were getting more recognition then their producers.

When they changed the name they also changed the power train.
They gave it Ford's new Duratec 3.5L V6 and a new AWD option.
You can read more about it here:
