Ironically, #2 probably is right.

There is a slight nuance---emphasis with the tone more than the actual words:

You,...probably...are right (emphasizes the probability more than the rightness)

You are............ probably right ( empahsis is here on the rightness, mor than on its probability)

This 2nd way is slightly more assertive, again the pause and intonation would be more telling than just the word order in this case.

Both are correct, but you are probably right works in more situations than the first.

The second alternative is better English as the first is a derivative of a split infinitive.
