The 1906 Cubs and 2001 Mariners both had remarkable win totals, but the best season record would actually go to the 1880 Chicago White Stockings (now Cubs) of the National League.

The 1880 Cubs finished with a 67-17 record, good for a .798 winning percentage that is well above either of the earlier teams I mentioned. The 1876 White Stockings are the next-closest, with a .788 percentage after going 52-14.

If you mean the entire season (Regular and Post) then that would be the 1998 New York Yankees. They went 125-50 for the entire season, winning their division by a landslide and of course winning the AL Pennant. They breezed through the playoffs (losing just 2 games) and won the World Series in a sweep.
