The first bomb bag can be obtained once you get the second sea chart, so don't try looking for it if you don't have it.

In the North-West quadrant, there is a small island that is called the Isle of Gust. Get through it, and there should be a Temple of the Wind. There you will get a bomb bag that must be used to defeat the boss.

Another bomb bag can be found later by getting at least 2500 points on a cannon mini game that can only be unlocked once you get the first bomb bag.

The last bomb bag can be bought for 1000 rupees at Beedle's ship shop.
