Yes.

You can file any return. If you have a refund coming that is from prior to 2004, you won't receive it and if you owe, there will be penalties and interest added on but you can file.

Yes. You must MAIL the return in.

The issue is whether you get a refund of if you owe.

If you file 2006 and owe, you will be hit with a failure to file penalty. This would have been less if you had an extension and filed before February.

If you are getting a refund, no penalties or interest will be charged.
