Actually the nativity scene includes the Wise Men but they were not there when Jesus was born. The Biblical account has them arriving when Jesus is about 18 months old and He is living in a house with His mother.

nativity scenes were first built in Rome after it became impossible for Christians to visit the holy places in Palestine, 12th century. in Palestine various places commemorated various aspects of the nativity of Christ - the hill of the Shepherds, the manger, the visit of the Magi. When the Christians of Rome built the nativity scene they combined all the elements to tell the story of the birth of Christ. It is not supposed to represent either of the biblical accounts, but rather to summarize them and help understand their significance. This was done for those who were not able to go to the Holy Land. This spread as a devotion to Christ and his nativity.

Because people made it the way they imagined it when they read the story. Also, they put the wise men in even though they did not actually come the night of Jesus' birth, probably just because they wanted to include that part in the celebration.

To tell a story that happened over at least a year and maybe more in one scene you have to compromise a bit.

Dramatic license ... I mean, a historically accurate play with a two year old Jesus when the wise men arrive would be a little disheartening to the Currier and Ives imagery.

The "wise men" (nowhere does it state there were three), did not come to the manger in Bethlehem, they came to their house, probably in Nazareth. They did not see the new born child.
