will it settle after I take it out of the oven?

the filling will puff up whlie the pie is baking.
When you take the pie out of the oven, cooked, it will deflate back down.

When I bake pumpkin pies, I tend to fill close to the top. I see the puffing, but have no problems with spillage.

If you are talking about a rising "blind baked" crust, that could be because you didn't weight down the crust while baking. That is not really a rise, it's more of an effect of the steam under the crust lifting it up. When it comes out of the oven just use a clean oven mitt and gently flatten it out.

In the future, put a piece of parchment over your crust and weight down with pie weights or just pour in a bag of dry beans (over the parchment) while baking.

usually i bake pumpkin in a unbaked crust ,unless it's like a cream pie or something like that ,, I would need to know the recipe you used ,, did you poke holes in the crust before baking??the other answer said to gently flatten it ,try that!! good luck
