Why did they switch David Duchovny to Robert Patrick in X-Files for last 2 seasons?

David Duchovny left the show to pursue his film career, and Robert Patrick played a new main character, John Dogget.
After a short time off the show, David had second thoughts, and appeared for much of season eight. Then he left for every episode of season nine except for the final episode, The Truth.
It's a shame they did this. I love the later seasons, and Dogget/RP, but I really miss Mulder when I watch season nine!

Well, they didn't exactly switch them, as Robert Patrick played a different character. If you mean why was John Doggett the lead male character instead of Mulder, it's because David Duchovny didn't want to be a regular on the show.

I really miss the series too. Mulder was abducted and held on board an alien ship for the better part of the last season. He was finally realeased and then presumably died and was buried but... he came back to life and was with Scully in the last episode as Cancer Man got his in a desert cave from a missile. X-2 is a movie... sorry.

David did not want to renew his contract but he did agree to appear in many episodes of season 8
