It's purely a custom. As Gershon said, it does help one concentrate. I think of it as a meditative practice which engages the whole body, a sort of Jewish "yoga".

Awhile back, I read on the Chabad site that there is a loose blood vessel in the brain that stimulates the transfer of information from chochmah (wisdom) to binah (understandiing.) I tried to find it again, but couldn't.

This was discovered in about the 1500's as I recall.

I suspect most do because everyone else does, but it does help me focus when I davan and when I study.
