Your soul is in your head. When one dies, Angel of death takes the soul out and goes to God to report how good or bad the person was. If person is obedient to God and did good deeds in his life regularly, God shows His pleaasure to Angel for this soul. Then soul is taken back to body and put in it and Angels tells him/her that God is pleased with you. Then the person smiles with happiness. His/her smile remains on his face. This happens during the time body is being washed and prepared for burrial.
I have personally seen smile on the faces of two dead bodies. One was a pious cousin of mine and another was my best friend who was extremely pious. His best quality was giving his money to needy people in the name of Allah..
He dedicated one of his business location's in Pakistan for the operation of a religious school that teaches Quran to small children. His wife has continued dedicating the entire rent of this business location to be given to that religious school for ever though family is barely surviving in USA.

Very interesting question!
I cans ay that your soul isn't part of this physical realm, and if it is, your soul will be smaller, and larger then an atom... something very hard to understand.
Your soul will be in control of your brain's cells, just like in an ant colony there is some form of order, and some ants know to be soldiers, while others are mechanics, building a bridge for others with their own bodies,
but either way, science will not understand how the soul controls these zillions of braincellls.
Because the soul, maybe you can compare it to a magnetic field. It attracts iron, and iron-containing metals, but no other metals.
And maybe the soul interacts between the brain in a similar way.
But since science isn't able to discover the soul with microscopes, science will tell you the soul must be smaller then the body, and therefor remain in the body's brain (scientific experiments have proven the soul of a man to be in his brain!, not his heart like some thought!)

Here's the scoop:
The Parts of Man
The Spirit or Soul
This is described as having no mass, no wave-length,no energy and no time or location in space except by consideration or postulate.
The spirit is not a "thing". It is the "creator" of things.
The usual residence of the soul, (spirit, awareness of awareness unit....YOU) is in the skull or near the body.
YOU are your own immortal soul.
The soul can be in one of four conditions.
1. Entirely separate from a body or bodies.
2. Near a body and knowingly controlling the body.
3. In the body (the skull).
4. An inverted condition, compulsively away from the body and unable to approach it.
There are degrees of each of the above 4 conditions.
The most optimum of these from the standpoint of man, is the second.
The Mind
This is a communication and control system between the spirit and it's (his) environment.
The mind is a network of communications and pictures, energies and masses, which are brought into being by the activities and interactions of the spirit with the Physical Universe and other spirits/individuals.
These activities include the operating of a body and the solving
of problems related to survival and existence.
The mind has 2 Parts:
The Analytical Mind. The keynote of this mind is awareness. One knows what one is concluding and knows what one is doing.
The Reactive Mind. This is a stimulus response mechanism.
This mind acts below the level of consciousness. It never stops operating unlike the Analytical Mind which can be less aware or even completely unconscious.
The Body
A carbon/oxygen engine. This can best be studied in such books as "Grey's Anatomy" and other anatomical texts.

I think your soul associates with your body but it isn't actually inside it. Maybe sort of around it. Kind of like sunshine on a nice day.
