I have used clear silicone caulk and it works just fine.
they sell Aquaseal at Cabela's for repairing waders too.

When the chest waders needed repair I would use Aqua Seal (link below). Goin' to depend on whether yours are rubber (mine were) or neoprene. Have ta' agree with exert, that "Amazing GOOP", is somethin' else. Friend uses the GOOP and swears by it!
Size of leak as AIR FLOW mentioned, will have a big bearin' on it also ;)...

This depends A on the type of waders and B the size of the hole, there are sealants that work for both neoprene and PVC, i suggest you try and its available here

( this will work on both types, if the hole is bigger you need a patch which generally means sending them back to the manufacturer
