Kidneys have the ability to heal from some types of injuries - the main determinant is whether or not the injury caused scarring or some other condition that prevents regrowth of capillaries inside the kidney.
You may be jumping to conclusions about your kidneys - clicking joints are a normal part of aging due to shrinkage, decreased elasticity, and moisture loss in cartilage. It is also caused by arthritic degeneration of joints, and mis-alignment of joints due to muscle tightness. No medical professional would ever attribute clicking joints to a kidney problem in the absence of other more obvious kidney problems. You can easily get your kidney functions checked through a blood test. Changing your diet won't do anything for your joints if the clicking isn't caused by the kidneys.
Your best bet is to schedule a blood test and a urine test to evaluate kidney function, and schedule an appointment with the doctor a few days later so you can discuss the test results and have the doc look at your joints. The solution might be something as simple as a few exercises to stretch the muscles and build some additional strength.

I think that I have damaged my kidneys by consuming excessive amounts of protein, I have clicking joints which is a sign of kidney problems (for reasons which I do not know).

Kidneys are not likely to regenerate, but you can certainly stop damage from progrssing in a lot of different kidney diseases. You need to see a doctor ASAP and get a referral to a nephrologist. Also, I would definitely reduce the protein intake to normal levels.
