Depends on where from New Jersey you'll be in. Best way is usually the PATH train. It's a $2 ride into the city and is quick.

What part of New Jersey? If you live in Hoboken, Jersey City or Newark, then take the PATH train into and out of Manhattan. From everywhere else in New Jersey, take NJ Transit into or out of New York Penn Station.

cheapest way to get to jersey from nyc is to walk to the GW bridge and walk across the bridge to Ft Lee NJ cost FREE,
as the other said depends on where in jersey. bus from port authority to parts of jersey, penn sta has some trains to toher parts of jersey and there is always the path to hoboken or jersey city. check out http://www.njtransit.com for more info

To correct what the "L" Word wrote, the PATH train is $1.50 per ride not $2.00 (at least not yet).
PATH is not necessarily the fastest - NJ Transit Trains are faster from Newark to Midtown Manhattan but they are more expensive. PATH takes a bit longer but does have more frequent service and you have to change trains at Journal Square if you are going to midtown Manhattan.
