It is against NBA rules for a player to wear a retired uniform number, and originally David Stern told Jordan he'd have to wear a different number.
Jordan didn't start out too well, so he wanted his old #23 back... Stern at first refused, but when Jordan threatened to go public about the weekend the two of them spent together in El Paso, Stern figured it would be better to (once again) break the rules for Michael, so Jordan once again was able to wear #23. The rest is history.

They did retire no. 23, on November 1, 1994, when Jordan first retired. Coming back from baseball with his number already in the rafters he chose no. 45.
Why?
In Jordan's own word's: "My favorite number have always been no. 45 - which was my older brother Larry's number. When I got to highschool, I couldn't have no. 45 because Larry had it so I decided to have half of his number... 22 and a half, which rounded to no. 23. That's the real story of how I came to wear no. 23"

So he wore it in honor of his brother and since it was his favorite number. I'm also guessing that he chose this number so people will not associate him with the great player he once were if in case his game doesn't come back the way it used to be. Fortunately for Michael and the fans he came back to his former self and people now rever him as the best player to ever play basketball.

Wasn't it because technically 23 was already retired. So he wore 45, it looked ridiculous and they didn't win, so they took his 23 down from the rafters and he wore it again.
Plus the Bulls probably wanted to make some extra money by selling 45 jerseys.

I think Jordan publicly said he wanted a fresh start but the real reason was to sell more jerseys.
Being superstitious, he went right back to 23 shortly.
