I'm thinking of staying in a hotel in Shinjuku, but will be going out at night in Roppongi as well. Will I be in a good location? I'll also be sightseeing during the day. Want to see the Tsukiji fish market, Tokyo Tower, gardens, temples, etc. Any advice?

Once you're in Tokyo you aren't really that far from anything. The trains are really easy to figure out and pretty quick even if you don't know a lick of Japanese. Shibuya and Shinjuku are the only 2 I've been to of the ones you listed and I'd say it took me maybe 15 minutes total to find my way between the two including personal me just being a moron time.

Even if you wanted to travel to other parts of the country the Shinkansen can get you there pretty darn fast (hours).

EDIT:
I guess I have been to Kabukicho, I wasn't aware that it had its own name, pretty crazy place...

Kabukicho is a redlight district in Shinjuku.

From Shinjuku Station, Shibuya is only 7 minutes by train (not including time it takes to walk)

and about 15 minutes to Roppongi (if you take the Toei Oedo Line)

Shinjuku and the Tsukiji fish market are on opposites sides of the town, it will take about 30 minutes + transfer.
Similar travel times to Tokyo Tower.

Gardens, temples, shrines are in various places in tokyo, can take 5 mins to 50 mins depending on where you wanted.
