Generally speaking, if it can fit into a fish's mouth, the fish will eat it. So unless the babies are at least 1/2 to 2/3 the size of the shiner, they'll be at risk (and if the shiner is hungry, it may try to eat them anyway). You might want to consider getting a divider for your tank. There are ones made for an aquarium, or you can use plastic canvas (available in craft departments) to make your own. Just be sure there's no room for the fish to get around or over it - you might have to piece together a few panels depending on the size of your tank.

The shiner should eat the flake food as well. Since wild minnows are onmivores, you might want to add a little vegetation to their diets by alternating the tropical food with foods containing more algae/spirulina, or try adding a slice of cucumber or zucchini, or a smashed cooked pea with the skin taken off 1-2 times a week.

Possibly they'll eat the fry.

I've only seen shiners used for bait and they die off quite easily and fast.
