As others have said check your fuel filter first.
However I'm betting that the lift pump has died or has been dying.
This has probably damaged the VP44 fuel injection pump.
This exact problem happened to one of my friends trucks. His was a 2001 24 valve. The lift pump was weak and couldn't supply enough fuel for the VP44. Since the VP44 is fuel cooled and lubricated it was damaged and finally he had it replaced under warranty for rough running and low power problems.
This is a common problem due to the lift pump location. The best solution is an aftermarket performance lift pump that will supply plenty of fuel for lubrication and cooling. First you will have to fix any VP44 problems. For lift pumps I recommend FASS, Airdog or Glacier.

first thing (and easiest) is to check / replace fuel filter. possibly could have picked up bad fuel / water. the filter is on the drivers side of the engine, back close to the fire wall with a screw off cap (think it takes either a 3/4 drive or a 1 1/4 socket?), and drop in filter. there is a release valve on the bottom of the filter housing with a drain hose to drain out the fuel prior to putting new filter in. I normally put a drain pan under or slip a 2 liter bottle over the hose to see what the fuel looks like when draining to see how bad the fuel is with trash / water.
also, depending on how many miles are on your truck, it could be the lift pump (had to replace mine at 90K miles on my '02) or it could be the injector pump (mine went out at 103K miles). both of these will cost a fair amount of money if they are bad (lift pump $400-500, injector pump $1700-2300) depending on labor rates in your area. if the lift pump is going bad, it will cause undue stress on the injector pump and it will likely only last a short time depending on how long you go before replacing the lift pump.
likewise, if it's either of those problems, running a diagnostic might not detect the problem (didn't on mine 3 different times at the dealer) and they finally ran a in line pressure check to see if the lift pump was pushing enough pressure, it wasn't needless to say.
good luck!!! and hopefully, it's just bad fuel... when that happens to me, I find a different station to fill up at. also look for a diesel pump that has an inline filter at the pump, these are usually changed fairly regularly. also truck stops usually don't have near as much bad fuel problems as regular gas stations that only sell small volumes of diesel, usually get condensation build up in the tank, ie water...

I'm with David B.... I'm betting your lift pump died, and now your injection pump could be on its way out. I lost the VP44 on my '01, and it was a nightmare to get it home (no way to save it). Buckin, white smoke blowing, jerky ride.
Get your lift pump looked at first, it is located at the rear of the block on the driver side (about where the frame rail makes a ben upward). They aren't very expensive (the labor is the problem). The injection pump is expensive, even before labor!!!

It sounds like you might have picked up some bad fuel. I have 2007 Dodge 2500 6.7 liter and the advice other owner was to keep fuel filter because you will have problem when you get bad fuel.

have the computer scanned on it that will help in finding the problem with it,it may just need the filter changed or the water separator cleaned out on it,good luck.
