Muslims and Hindus have been fighting for 100s of years. Muslims actually ended up owning India till the British basically pushed them to where Pakistan is. When the British left, as a land for peace deal, the Muslims got Pakistan which at one time was part of India. The Muslims wanted India as much as they want Israel. India was more powerful, so it could fight back. Pakistan allied with China, which was an enemy of India. India allied with the Soviet Union as a response.

Like any conflict, big or small, the problem between India and Pakistan can be divided into Territory, Identity and power. The main territorial dispute is ofcourse Kashmir, with both sides controlling roughly half each and claiming the right on the other.
Lately with India's massive success as an industrial nation, the race between the countries for regional dominance has almost ended. Pakistan is now no match to India's power, as it struggles to maintain its control over its own territories.
With the Pakistani government's drive towards so called " moderation" the boundries between hinduism and Islam - the main issue of identity - have been blurred. Pakistan now tries to adopt the bollywood culture and portray's it as its own.
Considering the above senerios, the simple answer to your question remains, territorial dispute and Kashmir arguably is the main reason, with Siachin Glacier (another territory) a distant second.

I think muslims in the subcontinent could have easily brought themselves round to coexistence in a lose confederation provided they were reassured of a genuinely secular united India

"No" problem with Kashmir or Religion........It's totally polities, both country leaders need to "eye wash" there people, to turn off from there mistakes (corruption, poverty, etc,....) and support of cold war.
