I'll have to start by saying I'm a christian an believe whole heartily in God. I also don't believe in evolution. So to say in the 'Stone Age' would mean differently to me. But I'll go with 'Stone Age' meaning no technology. Science has been around as long as Man has as a way to explore the universe around them.

To logically prove something you would try to disprove it. Which would be most Atheist reason for believing there is no God. You can't prove God existence with the tools and information we've been given hence the requirement of Faith to believe in God. Faith is believing in God without proof.

Scientifically you could go ether way. One way to prove Gods existence would be by saying the universe is so perfect it must have been designed.

There are 'Stone Age' civilizations who had a good understanding of the calender and the universe. Take the Maya civilization, they're calender was very accurate. I would say they understood plenty in the way of science.

So to plainly answer your Question I'd say they would do so the same way you would today. Because computers and technology wouldn't really help a logical argument.

It's difficult to assume the point of view of a stone age man, but first of all you would have to find out the concept of deities a stone age man might have. Obviously, the idea of a single god did not strike those people, it was invented much later. But they probably had ideas of spirituality and of an afterlife, this can be concluded from ceremonial burials.
The rationale of the stone age man probably was that there are many gods, spirits and ghosts around him, always fighting each other. And in the course of time, one by one these minor gods were disproved, as soon as scientific knowledge replaced mysticism and superstition. If a stone age man already realized this process (that the number of gods always shrinks as soon as new knowledge is acquired), he might have deduced that this process will, in the course of time, reduce the number of gods to zero.

People today still cant prove or disprove an exist in a God,

No atheist anywhere, at any time, has logically disproved any assertion. Nor has any theist. It is a logical impossibility to prove any negative. It is not up to atheists to disprove anything, anyway. It is up to the person who asserts that god exists to prove it is so. If I make the claim that there is a 1948 Packard parked on the moon, it is not up to you to prove that there isn't, it's up to me to prove there is.

No atheist can prove there isn't a god. Don't get me wrong, I'm an atheist, but there just isn't a way to prove it... it's just incredibly unlikely, unreasonable, illogical and ignorant.

It is more interesting how shaman and witchdoctors proved that there was one. Did they rub two sticks together and magically create fire then dance around it proclaiming themselves Gods profit and declare they must be obeyed or they would burn in hell. Would they offer God human sacrifices by burning unruly Atheist at stake.

Atheists have no need to disprove the tooth fairy. It is up to the tooth fairy adherents to provide any evidence at all. So far, zip. How about you take a stab, and see if you can provide any evidence at all for the existence of your tooth fairy. Didn't think so. So why should I waste time denying the existence of your tooth fairy?

You can't prove a negative. The burden of proof is on the believers, always has been, and still there is no proof. Never will be either.
