They leave everything intact unless there was an autopsy for medical reasons, and in general there's no medical reason to remove the penis.
Most often, unless they are removing organs for transplant, they only take enough tissue that the person could have continued to live had they not have died before the autopsy.

No, no organs are removed.
Morticians today do not remove the vital organs or anything else, but for the blood. The blood and fluids are drained from the body and a preserving fluid is pumped into the body to preserve it. Organs are not removed or studied unless the person dies from an unattended, questionable, or is murdered then an autopsy is performed.
The only other reason the body would be tampered with at all, is if the person who dies is a registered organ donor, then those organs are harvested at point of death.

Organs are never, ever removed during the embalming process. And the organ you are speaking of is definitely not removed, why would you even think that would be necessary? Unless you are autopsied or an organ donor, you leave with everything you came with.

Are you serious ? Usually they're placed in a casket and they have make-up artist that do their hair and make them look good. But I'm pretty sure you don't take the organs out unless you're donating them.

No, the penis stays. They only take INTERNAL ORGANS
Edit: They might take internal organs, like for donors, etc. A penis would never NEED to be removed.
