It's not so easy. In the example you gave, it means "some of that" or "one of those"
Like if someone asks, "Are there any supermarkets near here?"
Est-ce qu'il y a des supermarches pres d'ici?
One could answer:
Il y en a un.
IL y a = there is
un = one
en = of them, some, of that
The word order is what's hard: Oui, j'en ai.
= Yes, I + of that + have.

en France (in France) is different.

I`m sorry.. but you kind of.. have to memorize it :(

French speakers like me don`t have to learn it because they automatically know how to use it. It just sounds right or it doesn`t.

I'll try to help you though...

J'en ai = I have some of it.

Tu as de l'aspirine?
Oui, j'en ai.

Do you have aspirin?
Yes, I have some (of it).

It replaces a noun following 'de (or de la/ de l'/ du/ des)'...

Vous avez du pain? (Do you have (some) bread?)
Oui, j'en ai (Yes I have [some])

..to avoid the clumsiness of having to repeat 'du pain' in your answer.

In the same way that the pronoun 'y' replaces a noun following 'à'...

Vous allez à l'hopital? (Are you going to the hospital?)
Oui, j'y vais (Yes, I'm going [there]).

"En" is used to replace any form of "de" (de l', de la, du, or des) Nous allons revenir de l'hôpital = Nous allons en revenir; as well as an element of quantity, e.g. Tu as beacoup de livres? - Oui, j'en ai beacoup.
