Well, there are the mundane issues, such as increased complexity and initial cost, a complex system may require significant effort to configure for optimum performance. Also buildings tend to last longer than computer systems, so there may be future maintenance problems dealing with obsolete systems.
But of course the biggest disadvantage is intelligent machines taking over the world and enslaving the humans. XD

The disadvantage is, if you use only intelligent building, without stupid building the intelligent will not know what it is to be intelligent. Everyone, and everything needs a comparison to evaluate what it is in regards to it's relationship to other things, or people.

Intelligent Building can go some way to creating Sick Building Syndrome, reliance on technology, futureproofing the system'(s) may also be difficult, depending on the buildings intended function and design life.
