It would depend on the situation...
For instance, I am in the hospital or sick etc. and someone who does not know I am Atheist says "I am praying for you." or "You are in my prayers." I thank them politely as they are simply attempting to make me feel better in the way they believe will work...
Then there are the Christians who will say "I am praying for you." after discussing beliefs they use it as a final parting shot so as a weapon in their argument for the existence of a deity in which case I often reply "I will beseech Pinocchio on your behalf."
See how situations often effect responses to the same statement...

Normally, I simply smile and nod.
However, if they're rude about it; hence saying something like, "You're a filthy atheist. I'll be praying for you," as has been said to me in the past, I smile tightly, wink, and say, "If there were a God, I'm sure that would be nice."

If it's family I'll just say thank you because I know they mean well....but a total stranger or something I would be like don't pray for me it won't change anything.

Thank them.....if they want to pray, fine......I don't care unless they want me to pray...then we have a problem!!
Although one of my friends has suddenly become all freaky religious...with the 'laying on of the hands' stuff.....I try to avoid her at all costs....creepy!!
