I am sure that it is abused by everyone.
The problem is that there are so many questions and (probably) not enough people on Yahoo's staff to monitor them. So the process has to be largely automated.
Being automated means that it can be abused

I was just about to ask a similar question, something along the lines of...
"Are non-Christians TOO nice to survive in R&S?"
I noticed that one of the questions I "bookmarked" to my watch list, but had not answered yet, got deleted. It was from "Tawaen" and was asking for a moment of silence for an author (I had never heard of, I think he may have been an atheist) that was recently diagnosed with alzheimer's and (if I remember the link correctly) passed away. Technically, this was "chatting" according to TOS guidelines, but I let it go just Iike I tend to do with prayer request.
The Christian "fundies" as you call them, seem so petty to flag her question just because she was pagan and the author was (presumably) an atheist. Yet, non-Christians are able to take the high ground to let these similar prayer request go unreported...

I've observed alot of sniping from all sides in this section, but (based on the recent observation I sighted in my example above) the monotheists are particularly more vicious. So, I would have to support your assumption that you were targeted by religious "fundies" as you put it.
I think Yahoo need to do 3 things to improve reporting/appeals of violation notices:
1) Set up the report system so that people can check off all the valid reasons for why the Q&A is being reported.
2) When a violation notice is sent it should include the reasons for why that Q&A was deleted so that users can prepare a proper appeal to prove that their Q&A did not actually violate those TOS rules.
3) Hire more staff to review reports and appeals to make sure that members are accurately reporting for valid TOS violations and appeals are processed in a timely manner.
If they at least do the first 2 elements, I think there would be less abuse of the reporting system, since you have to have valid reasons for flagging something. Frivilous reports will be easily overturned and people will have an easier time appealing violations.

While I don't agree that the reporting system is abused by "fundies", I do agree it's abused. The problem is that, by their current system, if two or more "trusted" users report something, they simply delete it. Apparently they don't even bother to read it. So, look at it from the mods point of view - they get to delete stuff so it looks like they're doing their job, but they don't actually have to work.
I doubt it'll change any time soon.

I get perfectly polite and innocent posts deleted all the time. I don't understand how anyone can label any one group as abusers.
It's part of Y!A - I don't like it either - but there isn't any way I could tell you "who" or "what group" of persons is deleting my questions.

EDIT: Just so you know - this is my 4th account. I have never to my knowledge offended anyone.
After reading these posts - I would like to add that taking "revenge" on anyone's part over being reported is very sad indeed.

After losing 3 accounts to deletion and having many violations overturned on appeal, I know the ignorant fundies have reported me simply for disagreeing.
I now report them for proselytizing and ranting when I never did that before they targeted me.
I think if a violation is overturned the person who reported should be penalized points.

I doubt very seriously that you or anyone else are being reported by Christians. We are commanded by Jesus to accept insults and not retaliate. Whether liberal or conservative I would think that all Christians would follow this commandment.

Yes, it is abused. I know which questions you're referring to and there was NOTHING offensive in them.
I'm getting tired of this. I just got a VN for one question I posted today and I swear I gave politeness its true meaning while asking it.
