Is taxi the only option? What about the q48 bus? Is it safe to use the subways at this time of the evening? thank you!

Taxi is the safest bet.
All trains pretty much go trough the city so its gona be VERY long. Buses usually go at least 2-3 times an hour at night. Check MTA bus schedules.

The taxi is best. However if you must use the bus here goes:

Take the Q33 bus to Jackson Heights. Transfer to the E or F train (The E will get you to the AirTrain @ Jamaica Center; the F will get you to Hillside Ave / 179th Street near Jamaica Estates).

or

Take the Q48 into Flushing and switch for the Q25, 65 or Q44. The 25 and 65 stop in the same general area by Mc Donalds (along the SW corner of Main and Roosevelt - on Main - and will take you to the AirTrain/LIRR in Jamaica). Ask the bus operator if uncertain.

The Q44 stops on the NE corner of Main & Roosevelt heading for Jamaica. It operates about every 15 to 30 min around Midnite.

However, if this is a onetime trip just take a cab. It will be safer if you have a lot of luggage.

first I gotta say if you haven't finalize your ticket, fly to JFK, then you would be right at Jamaica.

To get from LaGuardia to Jamaica at midnight, taxi is the best way. There's no subway train right at Laguardia, you need to take bus, then train. a few transfers, a lot of work. at midnight, there's less frequently scheduled buses and trains, so it would take you very long to get there.
the q48 goes to flushing, then it looks like you can connect to 65, 25, 44 or 34. but then again, no way to know how close they are since I haven't taken it before. at midnight, i'm not sure if you want to go through all this trouble.
