Is the bobbin tread supposed to be the inside seam? Or is the top tread supposed to be the inside seam?

The bobbin thread will be on the underside of the fabric when you are sewing. You can't see it unless you flip the fabric over. You can use two colors of thread if you need to.

The bobbin thread is supposed to be on the inside of the clothing.

It doesn't matter, just use the exact same thread for both.
