with a long O, I always thought they were referring to the cattle, and it has just now, after 50+ years that it dawned on me that they, I guess, were talking about the cattle dogs. Is that it? And please don't tell me how stupid I am. I already feel that way!!!

While I was walkin' one mornin' for pleasure
I spied a young cowboy just ridin' along
His hat was throwed back and his spurs were a jinglin'
And as he approached he was singin' this song
Yippy ti yi yo get along little doggies it's your misfortune and none of my own
Yippy ti yi yo get along little doggies you know that Wyoming will be your new home
[ guitar ]
Now, early in spring we'll round up the doggies
Mark 'em and brand 'em and bob off their tails
Round up the horses load up the check wagons
And follow the doggies on the lonesome old trail
Yippy ti yi yo get along little doggies...

Doggies referrs to the cattle that the cowboys moved from winter range to summer range and then to railhead for market. In the US, cattle dogs were not used to my knowledge on cattle drives.

It does refer to the cow, not the dog.

Cowboys only took charge fo the cattle to move them for sale. They did so on horseback and are not know for using dogs-it probably happened some, but it wasnt the norm.
