You can do either way. I would prefer to remove the toilet and lay floor up to the floor drain. Then reset the toilet on a new wax ring and apply plumbers putty around the base to seal it.

If you cut the tile to fit around the toilet, one day you may need to buy a new toilet and the tile may not match.

Yes. As mentioned, if you cut around the toilet base and need to replace the toilet, the shape may not be the same. Just cut out around the floor flange.
