If its a big download you may want to save it so you can run again without downloading again. But then you need to remember to remove it from your disk. Run will automatically remove.

Run saves the file to the Windows Temp folder and then starts the install process. When this is complete, it deletes the file from the Temp folder.
Save allows you to "Save" the installation files to a place that you choose. You can then install the program from this location. Also it allow you to save the file for future use. You can then copy or burn the file to any removable storage such as a CD or Pen Drive, etc.

this is downloading right? saving it enables you to save the file to a fixed destination rather than on a temp folder. you can view/access them later. running it just meant that after downloading, the executable file will be run or a program will automatically open to access the program. some downloads that was done using this manner are saved on temp folder that will later be deleted when you do disk cleanup.

One option downloads the file to a temp directory and runs it immediately and the other lets you save to a specific location for later use.

Run opens it and runs the program.
Save, saves the download to a folder on your computer and then gives you the option to run it after you saved it.

"Run" saves in in a temporary file and it eventually disappears. "Save" puts in in a specific directory where you can keep it. Best to use "Save" all the time unless it's a setup .exe file for a program

For me, the difference is that if you "Run" their are instances that the installer will be gone and if you "Save" you will have a back-up for the installer of the software.

Run = Run
Save = Save
If you run it, it will launch the program.
If you save it, it will save to a location on you computer that you can launch it on your own later.
