A sugar cookie is a great idea. You can use colored frosting and cut out the pieces you need for the inner parts from fruit roll ups. You can also use nuts or any other edible decor. I think that it sounds like a very fun project and if you mess one up, you can always eat your mistakes!

What an interesting assignment! You need a material that is either pliable (like cookie dough or ground meat!) or which you can carve (like chocolate or a potato). The cookie is a good idea because the class will enjoy it. They would be less thrilled with a raw potato or hamburger in the shape of a cell!

How about bread dough? You can shape it however you want and cover it with cinnamon and sugar, then bake it to make it yummy. You can use food coloring to color the parts as you need them to be.

Cookie idea is good too btw. Just thought I'd give you something different.

try making a cake and cutting it in the shape of the cell. add frosting, sprinkles, small candies like sweet tarts, jaw breakers, any thing. it will look like a cell and you'll have enough to feed your class. for frosting just get some vanilla and use foos coloring to change the color.

since its holiday time, use gingerbread sheets, like you would for a ginger bread house, you roll it out like you would a sugar cookie, just not as thin, and us a knife to cut your shapes, instead of using a typical cookie cutter.
\Also, you can use dried fruit, like the red and green cherries, apricots, or gumdrops, whatever and to apply them use royal icing.
Just like you would to assemble a gingerbread house, but, a gingerbread cell.

I love the cookie idea. I think a gelatin mold with fruit or candy could do the trick as well.

A jello mold with a gram cracker coating and layer the inside like the nucleus and such.
