I just wait for two or three hours and it is done. The PC won't communicate with the controller to determine full charge like the PS3 will.

If you are charging your PS3 controller on your PC, the four red lights on the controller should be flashing. To get the controller to flash at first, you may need to push the PS button. As soon as they stop flashing, it means your controller is fully charged.
If you are charging a completely dead controller it should take about 2.5 hours to fully charge.
If the controller continues to flash or doesn't flash at all, the only way you will know it is done is buy bringing it to your PS3 and checking it. If your PS3 is at the main menu, all you have to do is tap the PS button, and it will tell you how charged your controller is.
