I'm not sure if I want to center my trip in the south, where I could see Sydney and Melbourne and places around there, or int the north, so I can see the Great Barreier Reef. Which would you choose?

I would start up North and travel down the coast!
Cairns has an International Airport - why not fly into Cairns, see the Great Barrier Reef and the many other tourists attractions here, then work your way down to Brisbane. There are two trains - http://www.traveltrain.com.au The Sunlander and the Tilt Train (Cairns to Brisbane) You can get off and on it as many times as you want so that gives you an opportunity to stay over at other towns/cities on the way down the coast.
Flying of course it a lot quicker, then depending on your budget still see Sydney and Melbourne.

You don't say how long you are going to be in Australia. If it is for two weeks, I would start in Sydney, Australia's largest, oldest and most beautiful city. There is plenty to see and do, check out http://www.whatsoninsydney.com.au

After four or five days exploring Sydney and the surrounding areas, I would fly to Alice Springs in the centre of Australia and spend two or three days there going out to Uluru and KataTjuta and also exploring the magical areas surrounding the Alice. From Alice Springs, fly to Cairns where you have access to the Great Barrier Reef and the tropical rainforests. Book into a resort up there for three or four relaxing days. Tours will pick you up from the resort and drop you back afterwards, you don't need to worry about hiring a car and learning to drive on the wrong side of the road. Go to the reef, the Daintree River and Cape tribulation, the Atherton tablelands or just relax near the pool.

If you haven't been Australia before, be aware that the sun is very harsh, most of Australia is much closer to the equator than the USA and just about all of it is closer than Europe.. Use plenty of sunblock and wear a hat and a shirt. If you are relaxing near the pool, sit in the shade. You don't want sunburn to ruin your holiday.

Start from Brisbane. From there you can get to the Barrier Reef (North) and Sydney & Melbourne (South)
The Gold Coast area near Brisbane is truly wonderful, and it is central to all the places you want to see.

Melbourne or Sydney are great cities
I lived in those cities when I was younger
