There are many vaccines for bacterial diseases: diphtheria, cholera, tetanus. Fungal diseases are not important in humans. Most of them cause skin problems. There is no vaccine for protozoa yet. However, chemotherapy is very effective for protozoan diseases. Besides protozoan diseases are not contagious and are rarely fatal.

There are vaccines for bacteria. For example -
Brucella Vaccine
Pertussis Vaccine
Haemophilus Vaccines
Cholera Vaccines
Anthrax Vaccines
Lyme Disease Vaccines

As far as I know there are not currently any commonly available fungal vaccines but they are in development (http://www.pubmedcentral.nih.gov/articlerender.fcgi?artid=172935).

Similarly this is the case for vaccines for protozoans - (http://www.pubmedcentral.nih.gov/articlerender.fcgi?artid=1940056)

It appears they are in development only.
