Because they know they are scary looking, and when you see them you'll be scared, so boo is what comes into their minds as a response.

Some find it hilarious to scare you.
But if you are staring at them, or look like you have spaced out, they will say boo to get you to stop cuz u r creeping them out

They might think you're staring at them and when they look back, there's usually an awkward silence, they're just trying to break it. That's all.

It is an old custom. When you see a hideous creature, you yell boo and hope it goes away.
