There's dozens of dfferent pumps that will fit your requirements. You really need to talk to a pump supplier to get an exact fit for the job you are intending to use it for.

Peristaltic pumps, rotary pumps and other designs can be used to both pump and fill.

There are pumps sold for use with electric drills that are basically a disk with a shaft in the center and two connections for hoses. It will run in either direct, which is what I assume you mean by in and out. By using a cordless drill, it can fit the size you want along with a plug in battery recharger. Hardware stores, some automotive stores and home centers.

I don't know about fitting inside of a shoe box, but there are sump pumps out there designed for this.
