Sorry to make a whole new question thought it just be easier to keep track of. To answer some questions that were brought up its a sealed box. 3.0 cubic ft. two 12's in it and when I turn it up it looses some of the loudness like MDC had mention. The thumps turns more into a rumble. Is it my amp cant power it enough ? Thanks

Ya I think sparky may be right cause I had just try setting the gain by my ear and not using a multi meter. Im going to go out in the next day or so and go ahead and do it the proper way. Also I have two type e's running at 200 rms at 4 ohms with a sony xplode amp.

sounds to me like once you get past a certain point the system falls apart, and that can be a number of things within the system. I would say the most likley culprites would be your standard ol clipping (running the amp past what it is intended, or improper gain settings.) a inproperly matched sub enclosure and sub, or too weak a electrical system. let us know more about your system and we may be able to better help. let us know amp size and brand and sub model number, and if it is ported or sealed, and if it is ported what are the port specs.
with this MDC, sparky or possibly even myself could point you to the very core of the problem. One thing for sure though is it is not a breakin issue.
UPDATE:
what size amp? (if less than say 150 watt, its likely just to small to do as you expect)
what size instalation kit was used? (to small may "choke" the amp)
the enclosure seams like it should work although it is a bit on the larger size, ideally about 1,0-1.2 cu ft each chamber (2.0-2.5 total) would be better.
also if you amp has a subsonic filter on it, use it... it may help without it on the amp could be working really hard producing frequencies your sub can t reproduce... set it around 20-25, if it is adjustable. also i personally hate the result i get with a "bass boost" i acts alot liek you say it gets "muddy" at the boosted frequencies... try turning it down if you are using it.

... depends on the amp, deck, and subs, but it sounds to me like you don't have enough box, depends on if it's ported or not (sounds like it isn't since you said sealed) but there is a math equation you can find to tell you how much box you need.
The reason I say that is 3ft.^3 doesn't sound like a lot for two 12's and the sound may be from them running out of air to move in the box.
I've always said the key to a great system is a great amp, if you don't have one that can power your system upgrade!
(you don't need any power system modification (second battery/alternator) unless your car already has power problems or you are running thousands of watts, I wouldn't worry about this/spend any time/money on it, the amp and your deck should do it just fine.

Try setting the gain right...
The purpose of the gain is to match the signal volts RMS coming from the source (CD player, etc.) to the input of the amp.
Here is a guide that will help you set the gain correctly http://www.datafilehost.com/download.php?file=6d26c621
You'll need a multi-meter (AC voltmeter), Microsoft Excel and a way to burn an audio CD from an MP3.
If you don't have Excel, e-mail me and I'll send you a condensed version sparky3489@yahoo.com

you don't need to break contained in the subs. Play your song as loud as you would possibly want to in many circumstances, with the Amp earnings for the sub, each and each of how down. Slowly ensue the amp earnings, and listen for distortion. once you listen it, turn the earnings down till this is sparkling back.

Try to put in a second battery and alternator to keep up the power supply. If it don`t work try to put in a capacity relay.
