Nintendo Wii. The only problem is they're extremely hard to get. You can do virtual baseball, bowling, etc. (It comes with a sports pack). It will encourage them to be active while playing.
The xbox 360 has a new feature that allows you to control the amount of time they spend on it but I don't think the games are that great. I don't have a 360 but when I look in the video game section they are mostly violent games.
Both the 360 and the Wii are extremely popular right now.

"Best" is subjective to what YOU and your BOYS want from the system.
XBox 360 - Large variety of games. Can set the system so that certain types of games cant be played without a passcode. New software allows you to set how long the system can be played everyday.
Playstation 3 - Able to set a code so that certain games cannot be played. Not quite the variety of games that XBox or Wii has.
Wii - Large variety of games. Very few that are inappropriate for children. Requires large amounts of movement to play a game. Instead of just sitting in a chair like a zombie.

The Nintendo Wii is definitely a good choice when it comes to choosing a video game system. Your boys will be able to move around while enjoying the fun of video games.

I say is the one they like. Like the other person said, the wii is more family and young people oriented as well as being the most affordable. The catch 22 is that kids have to like it. If a kid wants an xbox 360 and you bring him a wii or a ps3 he will not be happy. Kids are not known for knowing what really is best. They go by other factors like popularity and hype and of course looks.
