Is it just going to be Allie or Aly? If so, then I would definitely consider giving her a more formal first name. Believe me, I know a Jenny who was born just Jenny, and she can't stand it! She uses Jenna as her professional name because Jenny is way too informal for her area of work lol. That might be a problem for Allie as well, since it's even more informal than Jenny.
There are tons of gorgeous names that could use Allie/Aly (and by the way, I like Aly better) - Alessandra, Alexa, Alexia, Alexandria, Alissa, Alyssa (for Aly), Ailene, Alia, Alena, Alisha/Alicia, Alethea, Aletta, Alida, Alise, Alix, Alma, Alodie, Althea, Alice, etc. Alix or Ailene would be great, sort of uncommon, names.
Anyway, middle names could be: Alix Olivia, Ailene Juliette, Allie Jane, Allie Sophia, Allie Seraphina, Allie Marguerite, Allie Violet, Alice Charlotte, Allie Naomi, Allie Emmeline, Allie Emilia, Allie Dana, Allie Carlotta, Allie Gwendolin, Allie Liliana, Allie Victoria, Allie Eliza, Allie Elisabeth, Allie Elise, Allie Raine, Allie Quinn, Allie Veronica, Allie Nicolette, Allie Nicola, Allie Cassidy, Allie Benetta, Allie Sabine, Allie Sabrina, Aly Brier, Aly Grier, Aly Nanette, Aly Susannah, Aly Shannah, Aly Evelin, Aly Joscelin, Aly Ysanne, Aly Chloe, Aly Tate, etc.
Good luck and congrats!!
