Airlines to look at would be Cyprus Airways, Egypt Air or Olympic. Charter airlines would also be worth investigating. Expect to pay in the neighborhood of 200 EUR for a return flight, possibly less if you get lucky.
The ferry to Alexandria has been suspended indefinitely. The last time any ferry between Greece and Egypt operated was in summer 2003. There are only the occasional cruises that originate in Greece and stop in Alexandria on their way to Italy (or similar).

Crete is the CLOSEST place to Egypt, so i would say take a plane to Crete.. or to Athens..
