what are the compounds in puppy urine that make it smell bad?

Urine, whether human or animal, has three main components.

1. Urea, a slightly sticky substance;
2. Urochrome, gives urine its yellow color
3. Uric Acid, is a mild acid, rich in nitrogen.
Diet, health,gender, hydration, hormones,nitrogen,ammonia, also influence the urine's smell.

Detergent without enzymes usually doesn't get rid of the odor completely.Enzymes will neutralize the odor. They actually digest the odor causing bacteria!

The main cause of smell in urine is ammonia.
If the pup has a bladder infection, there is additional odor.
The ammonia odor is not neutralized by detergent or by baking soda either. Ammonia is chemically a base, and will be neutralized by an acid. For this reason, diluted white vinegar is used to neutralize the ammonia odor. The vinegar odor can then be rinsed out or neutralized with baking soda.
You can also buy special products that are made to remove the urine odor. Some of them actually contain baking soda, which is good for many odors but not for ammonia. Some of them contain mainly water and acetic acid, the active ingredient in vinegar; so you might as well mix your own. But some of them have other natural chemicals which do an excellent job of deodorizing urine and feces; and some actually contain bacteria that neutralize set-in odors over a period of time.

The same thing that makes most mammalian urine smell bad and get worse over time, AMONIA. I do not offhand know of anything that neutralized amonia.

The urinary system adds chemicals to the urin so that the sent of that particular dog is on it. Hense you dogs mark there territory.
