the Amtrak schedule has several different choices for San Diego

Arrive at the Santa Fe Depot station in downtown San Diego, it's the last station and farthest south. You can transfer to the trolley right there and take that to San Ysidro.

There is a trolley station right next to the Santa Fe depot where you get off the Amtrak at San Diego downtown, don't even have to leave the station, It is the one at the bottom of list on the Amtrak Schedule. Take the Trolley that says 'San Ysidro/Int Border' (It's the Blue Line south). It will take you to the the border where you can just walk across to Tijuana.

If you take the trolley from San Ysidro, you should wind up at the Santa Fe Depot, where San Diego's Amtrak station is located.

I'm not sure about the scheduling for Amtrak. You might want to check the website.

You need to get to the Santa Fe Depot amtrak station, and you can grab the BLUE LINE trolley right there, all the way to San Isidro...
