John Lennon's "Imagine" has an anti-religious verse. I like that one.
Although, as JC pointed out, many Christians feel that all non-religious music is anti-religious and the work of the Devil. And of course, Baptists are famous for calling having sex while standing up a sin--on the grounds that it could lead to dancing.
And Folk Singer Pete Seger's version of "Old Time Religion," is a favorite with Pagans and widely considered anti-Christian, with verses like:
"We will pray with Aphrodite,
Though they say she's kinda flighty,
She wearss that see-through nighty,
So she's good enough for me."
and
"We will pray with Lady Isis,
She will help us in a crisis,
And she's never raised her prices
So she's good enough for me."

The Hand That Feeds & Head Like A Hole - both songs by Nine Inch Nails
Yes I love them, but I also love the song Heaven by Live which is religiously themed. The Hand That Feeds is both about religion and politics and I like how the song was written.

Lots of stuff by Jethro Tull: When Jesus Came to Play, My God, Wind Up, and Hymn 43 to name a few.
I think 'Up to the Roof' by the Blue Man Group with Tracy Bonham has a message that traditional religion isn't the way for the singer. Great lyrics to that one.
