Well, as you know, China did not give a reason. It is believed to be because of a few factors, primarily because President Bush met with the Dalai Lama, whom China dislikes.
1.) Washington plans to sell Taiwan a $940 million upgrade to its missile system and there was last month's meeting between U.S. President George W. Bush and the Dalai Lama, the Tibetan Buddhist leader whom Beijing considers a traitor.
2.) Last year, a Chinese submarine surfaced unusually close to the Kitty Hawk near the Japanese island of Okinawa, an incident that highlighted the potential for friction between the two powers.
I think that China has something up their sleeves and doesn't want us to know.

The Hong Kong SAR is under the military jurisdiction of the Guangdong Military District which is headquartered in Guangchow (Canton) north of Hong Kong. That military district headquarters is the same one involved in the Chinese forcing one of our Navy aircraft down on Hainan Island some years ago. Every foul-up in the Peoples Liberation Army is eventually sent to the Guangdong District at some time or another just to hide the guy. Before Hong reverted to Chinese control that headquarters major activity was stealing late model luxury cars off the streets of Hong Kong and fencing them on the gray market. In short, they are the "F Troop" of the Peoples Liberation Army.
Expect the heavy hammer from Beijing to come down on some guy's head over the next few weeks. Because this was a real screw-up!

Hmm, could be anything. I mean would you want a British Destoryer in New York, or a Russian Missile Cruiser? The Aircraft carrier is America's symbol of naval power. Lately Hong Kong has made noice about, wanting political freedoms, and its only a matter of time till the Main land stomps it.
So that could be part of the matter, or the fact it carries 100 attack aircraft, not to mention the other ships. Not to mention the Security concern of a Few thousand sailors running around in hong kong. To the PRC this could be like the US allowing the Bismark or Yamato battle groups paying a harbor visit in 38.

China has in the past barred U.S. Navy ships from Hong Kong in fits of pique over disputes in relations. In recent weeks, ties have been strained over disputes on trade and Iran's nuclear program as well as Congress's awarding a medal to the Dalai Lama, whom China's communist government considers an enemy.In the end they did allow the warship to dock on "humanitarian grounds"

United States vs. Iran policy.
China purchases oil form Iran and is a long time ally of theirs. The Bush administration has stated on record that nuclear preemptive attack on Iran is an option under consideration. This would damage China considerably both in terms of trade, energy production and potential environmental damage. China has not severed relations with the US but this act was intended to warn us that our policies are damaging relations with them.

It wasn't because we had a social visit with the Dali Lama, it was because we gave him the humanitarian medal and they consider him an enemy...They also at the last minute invited the ships back...Unfortunately it was too little too late for the sailors
