Scientology is the belief that life came from outer space such as a comet that crashed into the earth containing the building blocks of life. Atheism is the complete rejection of the idea of a deity in any religion. Agnosticism is believing that there is not enough evidence to support or deny the existence of a deity and are therefore undecided.

Atheism and agnosticism don't differ by much; if you believe that there is no such thing as a god, you are an atheist, while if you say that you simply don't know, you are an agnostic. Neither has anything to do with Scientology, which is a cult with some truly silly beliefs, and some truly obnoxious practices; you don't want to have anything to do with them.

Agnosticism allows for the possibility of a god or higher power; atheism does not; and scientology is a cult.

Scientology is a cult, atheism is a lack of belief in gods (an active, explicit rejection of theistic belief), and agnosticism is the position that attaining knowledge regarding the existence or nonexistence of gods is impossible either now or always.

Scientology = cult that follows some sci-fi books by L. Ron Hubbard.
Atheism = the conclusion that there are no gods.
Agnosticism = the conclusion that there is no conclusion. There could be gods, there could be not.

Atheism: Belief in no God, or no belief in God
http://www.religioustolerance.org/atheist.htm
Agnosticism: Uncertainty about whether God exists
http://www.religioustolerance.org/agnostic.htm
Scientology: believes in God but not in reliance on God
Quote from the scientology site:
“We of the Church [of Scientology] believe: .... That all men have inalienable rights to think freely, to talk freely, to write freely their own opinions and to counter or utter or write upon the opinions of others.... And that no agency less than God has the power to suspend or set aside these rights, overtly or covertly.” (L. Ron Hubbard, from The Creed of the Church of Scientology, 1954)
More Quote:
“For instance, although, like the Judeo-Christian religions Scientology affirms the existence of a Supreme Being and places the Supreme Being at the apex of its cosmology, like many Eastern religions, salvation in Scientology is attained through personal spiritual enlightenment.”
Also from their website:
“Scientology holds man to be basically good, and that his spiritual salvation depends upon himself and his fellows and his attainment of brotherhood with the universe.”
Interesting choices for comparison. All of them are on one side of a fence by pushing non-reliance on prayers or miracles or "turning your life over to God" for happiness and guidance. All 3 would probably prefer more scientific answers for why religious things work, and replace them with versions of self-empowerment and exercises to build up confidence of self-worth.
The difference probably lies not so much in methods as in the way its built up. The pushers of pure science would love to scream at believers of all faiths that the abilities are already in them. Unfortunately while scientific proof is on the side of disbelievers, proof of results tends to go with the religions. Only because there are few people who are capable of believing in themselves as strongly as they can believe in something outside of themselves. Scientology uses some in-between gadgetry to provide confirmation for those who need belief in order to empower themselves and they have taken a number of the atheists favorite self-help tactics and streamlined them which does tend to speed up reaching personal confirmation of the results.
Of course one problem with the comparison is that Scientology is non-denominational. They do not push a god belief of any kind. So according to the anti-scientology sites most scientologists arent "scientologists". They claim christianity, and islam, and judaism, and even atheist while "just taking scientology courses".
